Try placing something under your heel and see how it goes.

I'm not sure if this is correct, but it seems that if there is no ankle flexibility, the weight shifts forward, putting pressure on the knees. If you place a barbell or a book slightly under your heels to raise them, it might reduce the burden on your knees and make for a better workout.
